It would be nice if the colors of individual links could be changed, perhaps by a right-click menu.
Rational for this is to make it easier to cut (or select pre-cut) links to the right size  before placing. I am using pre-cut links for proto strips, which are colored by size (e.g. red spans two rows).
OR, an option to automatically color links by size, based on the protoboard color scheme.
On a large board, anything that can be done to help the builder avoid errors would be very useful.
